I have 2x 100Ah batteries in series at 24V. The MPPT morningstar charger I have has an absorption voltage about 28.6V. We've had some cloudy days and trying to charge the batteries off the inverter-charger via the generator the voltage only gets to 26.2V and then stabilises. This seems awfully low to me, and is lower than what is printed on the inverter spec sheet (link below). Any ideas?
Charging at 26.2V?

what is the voltage on each battery measured with good DMM (0.5% or better accuracy) after 10 min you disconnect them from everywhere? You might got 1 shorted cell in one of the batteries. In fact any DMM would show that if you compare the batteries to each other, just would be impossible to tell the actual voltage.

you can measure voltage of each and compare relatively to each other. If one has leaky/short cell the voltage difference could be > 1V.
they can also be completely discharged and depending on your generator it might take a while to charge them up.Comment
