Would a charge controller set on 24v discharge a 12v battery?

Discharge no.

It might over voltage that 12v battery and cook off the fluids.

Well shot craps on that idea, what would make batteries lose charge with no lad on them? 2x 100 watt panels with a all-powerful 20amp pwm charge controller and a 124ah 12 v. Batt. Panels are wired in parrallel

Well batteries will slowly discharge just sitting there but it seems yours are losing more than a little.

Do you have an inverter connected to the battery? Those will burn a few watts every hour it is turned on even if you do not have a load on it because it is the load.

Well there is a drain somewhere. Hard to know without checking all of the wiring and components. There may be a path from the positive battery terminal to ground.

What is actually being observed here? Can the OP measure the current on each of the leads to the battery to figure out which, if any, of them are the problem?

Without current/amperage information, let's not exclude the possibility that the battery is toast, and is not actually charging, thus is only pretending to be discharging.

I thought of that also but was hoping the OP would tell us if the batteries were good or not. Although if the battery was subjected to a high voltage charge then yes the battery could be dead weight.

Without current/amperage information, let's not exclude the possibility that the battery is toast, and is not actually charging, thus is only pretending to be discharging.

I'm not allowed to write "your battery is a toxic boat anchor" without paying royalties to Sunking, so I look for other ways to get to that endpoint.
